Bottle #1: Skyloft Bazaar
After you receive the Green Tunic, you are advised to head to the Skyloft Bazaar. Pick up a shield if you’d like, then walk over to the potion shop. Speak to Luv, the woman running the shop. She seems to like you, so she gives you a spare Empty Bottle.
Bottle #2: Sealed Temple
After you talk to the Old Woman during your first visit to the Sealed Grounds, she will tell you to take the contents of the nearby chest. To the right, you’ll find a chest. Inside is a Revitalizing Potion, which comes inside a new Empty Bottle, which we can keep!
Bottle #3: The Sky
After you complete the Kukiel Sidequest, you can talk to Parrow, a guy walking around in front of the Bazaar. He explains that Orielle, his sister is missing. He says she was last seen heading towards the colorful island southwest of Skyloft. He’s talking about Fun Fun Island, and Orielle is on a circular island just east of it.
Talk to Orielle. She explains her Loftwing is injured and she needs Bird Medicine to heal her Loftwing and fly back to Skyloft. Return to Parrow and explain the situation to him. He’ll give you some Mushroom Spores to take to Orielle. After you give Orielle’s bird the spores, you can keep the bottle!
Bottle #4: Fire Sanctuary
You’ll need the Mogma Mitts for this bottle. Go to the first room where you first saw the one Magmanos (the lava hand). Once you have the Mogma Mitts, open a passage to water plants and defeat the Magmanos. Go through the now accessible ground-level passage to find a chest, containing Empty Bottle Number Four.
Bottle #5: Thunderhead
To find the last empty bottle, you’ll need to strike a Goddess Cube. The cube is found in Volcano Summit, in the room with the lava, as if you were heading to see the Fire Dragon. The Goddess Chest is in the western half of the Thunderhead. Burrow through a hole on the island which will bring you to a barred room. Climb the vines to find the Goddess Chest – which happens to contain Empty Bottle Number Five! Congrats!
